By that stage with the tyrell's other forces tied up fighting aegon, tommen and margery taken prisoner, and the lannister's forces greatly weakened, they may well be willing to capitulate. I don't think there's much stopping Stannis from mounting a lightning strike on King's Landing, then mopping up either the tyrell army or aegon's forces.
By now they've presumably been disarmed and returned to their homes. The last we saw of them, they were going home, after the siege of riverrun, and that's supposedly weeks or months ago as jaime's been missing for quite a while. And I don't really think there are significant lannister forces in the riverlands.
